So, this is the problem.
I'm using openbox as a WM, tint2, and LightDM. I use xrandr --dpi 96 in ~/.config/openbox/autostart to set the dpi setting when starting X. All the applications use that dpi setting.
After I started using LightDM to start X with openbox, thunar decided not to use the dpi settings that I set (the font is much smaller). Whenever I start it, it uses the dpi setting that is not 96 (less, perhaps 64, or something). All the other applications use the correct setting, but thunar doesn't. When I start thunar as root, the dpi settings are correct, though. Running xrandr --dpi 96 manually doesn't fix the problem. Thunar seems to just ignore it. Disabling LightDM and starting X with startx manually fixes the problem, but I want to use LightDM...
Why is this happening?

Try "Xft.dpi: 96" in you .Xresources.
