Hey, when ever I run jackd through qjackctl, it goes back to the default settings.
This is the settings I want:
/usr/bin/jackd -R -P89 -dalsa -dhw:0 -r48000 -p128 -n2
but when I launch qjackctl, it gives me this:
/usr/bin/jackd -R -dalsa -dhw:0 -r48000 -p256 -n2
At that point, I have to go edit the setting all the time. I would save it but qjackctl never saves it.
I'm using jack-audio-connection-kit-0.116.2
and qjackctl-0.3.4

What is in your "~/.jackdrc"? You sould put the command line you want in it, so that ~/.jackdrc will have a single line that reads:
/usr/bin/jackd -R -P89 -dalsa -dhw:0 -r48000 -p128 -n2

I'm the type to fling myself headlong through the magical wardrobe, and then incinerate the ornate mahogany portal behind me with a Molotov cocktail.

that is exactly what I've done. I would edit ~/.jackdrc using kwrite, launch qjackctl and start it just to watch ~/.jackdrc change before my eyes.
It sticks to the default setting of qjackctl. I am currently just running jackd from commandline and using Jack-Patch from linuxDSP.
