I know it sounds weird, but when I click on, say, home folder in the places menu, out jumps clamtk and a brief virus scan is performed. The computer and disks shortcuts are still working without problems.
I remember reading somewhere that this might be a mimetype problem or something, but I just cannot find it right now. Could someone help me out here?
----edit----
If I install pcmanfm, it would take over. Uninstall pcmanfm and it's clamtk again. It seems that there is a list of preference hidden somewhere, and nautilus is really the fallback option.
----edit----
The problem is in the /usr/share/applications/mimeinfo.cache. Changing the lines for x-directory and x-inode solves the problem. However, after an mimetype update the problem would come back. I have yet to look up what determines this file.

Run this as root and the problem will not come back:
cat > /usr/share/applications/mimeapps.list << EOF
[Added Associations]
inode/directory=nautilus-folder-handler.desktop;
text/plain=gedit.desktop;
EOF
