I have been noticing this as well. It seems to only happen on certain themes but I can't figure out how to fix it yet...

This is the bug report for large tray icon size http://developer.pidgin.im/ticket/2466 It seems they have no idea why its happening.

But there is a work around. Do

cd /usr/share/pixmaps/pidgin/tray
sudo mv 48 48.bak
sudo ln -s 22 48
ll /usr/share/pixmaps/pidgin/tray/
total 16
drwxr-xr-x 2 root root 4096 10.01.2010 04:18 16/
drwxr-xr-x 2 root root 4096 10.01.2010 04:18 22/
drwxr-xr-x 2 root root 4096 10.01.2010 04:18 32/
drwxr-xr-x 3 root root 4096 28.01.2010 21:02 48.bak/
lrwxrwxrwx 1 root root    2 28.01.2010 21:03 48 -> 22/

But everytime you reinstall or upgrade pidgi you will have to do this.

This solves problem of oversized icon, but there is still a grey background.
