I have just runned pacman -Syu and while instaling new gdm this showed up:

usermod: no changes
Will this do any damage? Should I change permission to ones package needs?

It won't do damage, you can safely log out and back in again :-p I was brave enough to do the test :-D
However, it might be a potential security risk (linux permissions is a long time ago for me, have to digg into it again ;-))

Even if it's working okay, is there any reason the permissions should be changed? Could this effect some functionality of gdm?

Do you mean that the update 2.28.0 --> 2.28.1 brings new problems? If so, which?
Or maybe you mean that GDM 2.28.x needs some getting used to

Yeah I mean upgrade from 2.26 to 2.28 is problematic.
