I am in omarchy so this could be something with those configs, but here is my customizations:
https://github.com/joshuacox/stowfiles

Also when I throw stuff to another desktop e.g.
ctrl - super - 2   <-- chuck a window at desktop 2
the window I threw disappears and the other windows become inactive.  Whereas it used to take my active window put it on 2 and switch me to 2 with it.

Anyone else seeing odd behavior?

Ask the omarchy guy I'd say. Nobody is going to wade through their opinionated glut of configs.

Re: Hyprland scratchpad is not showing on anything other than desktop 1

I figured it out, it was not a ghost keyboard, but a ghost display.  There was a usb-c hub with an HDMI output on it that had falsely thought it was connected to a display.  So when I 'threw' the window, it went to the dummy display, which explains why the windows on my laptop monitor went inactive, and the scratch space was then opening on the dummy display as well.
