I had layouts before transition, and figured they were causing this. So, I removed them, and re-added them again with no luck. Dolphin shows ???? in file names, but plasma and dolphin show regular (ćčž) characters in, for example Dolphin search.
Every other application works fine, Thunderbird shows regular characters, Chromium, kate...every one.

@Neky, with all respect, your problem may have little to do with the original OP's issue. Please, read his initial post first where it was stated that the problematic file names are some of those downloaded from the Internet (thus created in different environments and presumably using different character sets). You may check, for instance, if you set the correct font and encoding in Konsole (Advanced tab in Konsole's settings), or if the fonts used by KDE support Unicode (you may temporarily apply DejaVu family to check if this step makes a difference).

Not really - I've got similar problem I think - only Dolphin (and possibly Ark) got problem with extended latin fonts

Similar or not, solution is nowhere to be found, and I guess it will be a simple one Will try some other DE when I get home to some proper net traffic.

It's working for me right now - on KDE. I've created locale.conf and wrote there: LANG="en_US.UTF-8" ; I've also changed the Dolphin fonts to Dejavu. I won't change the topic tag to Solved until Neky finds his own solution.

I had the same problem and i found a fix in kde:
You go to settings > hardware > keyboard > layouts
There you can add a custom language layout
