As far as I know, the only difference is the order in which they are loaded - it might be more proper to place them in vimfiles... I'll think about it.
There are two benifits at least I can think of:
1. When the user upgrades vim, it doesn't have to re-install all the plugins.
2. I think it would feel right to seperate the official plugin and user contributed plugin.

Yes, I agree - that's why I will do it (later on) - as it stands they all "Work As Expected"(TM), so there's no harm.
On future packages/updates I will move them to vimfiles. I was also debating grouping them, just incase someone wanted them all. group=(vim-plugins)
