I have the same issue. All the core plugins work, but the main/extra do not!
here's the complete yaourt -Ss compiz I get, a lot of the plugins and extra stuff haven't been updated yet:

i dont know much about shaman, but maybe it's using a separate mirrorlist than pacman? see what /etc/pacman.d/mirrorlist has as the top mirrors listed..
also what version do you see on pacman -Ss compiz-core?

rebuilding compiz-fusion-plugins-main and compiz-fusion-plugins-extra against the latest packages make them work again (tested on x86_64). Are there other things that do not work as expected?

Please add(rebuild) the new compiz for i686
error: cannot resolve "compiz-core>=0.8.0", a dependency of "libcompizconfig"
error: failed to prepare transaction (could not satisfy dependencies)
this surely isn't a mirror sync problem, it just doesn't exist for i686 still

I just got an update for
compiz-fusion-plugins-main and,
compiz-fusion-plugins-extra
Everything is working fine for me, the check/uncheck issue is solved.

i dont think this is as important as the rest of the extra plugins, but the snow plugin is being automatically unchecked. which package does it belong to?
EDIT: ahh, nevermind, unsupported belongs to AUR, rebuilding fixed it

eldragon, have you installed extra plugins perhaps from AUR or another thirdparty?
I have all plugins available in the arch repos and I don't have a snow thing in ccsm.

The problem seems fixed on the Australian mirrors. I only waited about 10 minutes after a failed -Syu before trying again.
Everyone else still having the problem needs to hang tight a bit until the mirrors get updated. This is what happens when packages get updated before their dependencies (I can't blame the packagers, it's a tough job).

After upgrading to the new plugins, everything seems to work. However, im still having trouble getting compiz-deskmenu to work using the right mouse click. It worked fine before the updates. Anyone who uses it find a solution?

after doing the updates last night, then the plugin updates today, i realized i'd lost some of my settings, so you might have to re-set the keybindings for different effects...

yeah, you have to dig around for the new settings now, and make sure you check the box on the "commands" page to enable commands (that was new to me)

For some reason, the package upgrade didn't do a ldconfig, so I got random segfaults. After running ldconfig, though, everything was all better.
