This might sound like a daft question, but when pacman itself is upgraded and I get the following message:
warning: /etc/pacman.conf installed as /etc/pacman.conf.pacnewdo I need to rename the files?
/etc/pacman.conf --> /etc/pacman.conf.old
and /etc/pacman.conf.pacnew --> /etc/pacman.conf
If so, why is it done this way, why not just automatically overwrite the old pacman.conf ?

Did u read "Arch way"
do I need to rename the files?
1st rule read wiki
2nd rule use search in bbs.archlinux.org
And then if problem is not explixitly discribed ask ![]()
Just a friendly suggestion, anyway about your question - shortway is to seek for differences, if they apply to you or again if they are discribed (esspecialy at www.archlinux.org main site) than make corrections. If u are unsure... leave tem be they wont hurt you.

Before the upgrade pacman modified /etc/pacman.conf file will be the case. You can use diff to compare the difference between two files.
