GTK themes are inconsistent

Whatever GTK theme I set, it always looks different between different applications (only by a few pixels, but I'm fussy!). The most noticeable thing is the menu bar; it's set to different heights between software like Firefox, PCManFM, LibreOffice etc.

Do applications interpret GTK themes differently?

PCManFM is the only native GTK app you listed; Firefox and LibreOffice use hybrid toolkits (I think there's some Java in there), and have never completely matched up with native GTK themes.  Chromium/Chrome are the same way, using only bits and pieces of GTK.  It's just something we have to tolerate.  The LibreOffice devs are showing some signs that they might possibly switch to something else in the future--maybe full GTK or Qt, if we're lucky--as per a survey they recently offered through their website, though I can't say for certain.
