Cool, thanks for the information! Are web apps hard or impossible to package correctly due to permission issues like blazercist mentioned, or is it some a whole group of issues that they tend to have?

Those php files are changed by the user on a regular basis. Webpages are dynamic, you bend and bow them to your liking. Every time there is an update, you risk losing all that, because the .pacnew concept (logically) does not apply to every file in a package.
