AUR package names should not collide with the repo packages. Get the AUR maintainer to change the package name.

It may be an issue with 'provides'.
Edit: OP might not be talking about the official repos either.

Can you give us some examples of such packages?
oh yes, I'm talking of unofficial repros. those are all audio related.
one example: jconvolver. if I have obsoleteaudio-repro enabled, "yaourt -Syu --aur" wont upgrade to the newer AUR package
same for archlinuxfr/linux-rt - even if linux-rt installed from AUR and the AUR package gets updated "yaourt -Syu --aur" wont show it.
