How do I change default behavior of the 'Menu' key? Since last upgrade, it doesn't work as a launcher shortcut for me anymore, but has right mouse click functionality.

Modifying a key globally (in the sense of independent off WM/DE) can be done through Xmodmap.
But in your case, I'm guessing your shortcut binding in the WM/DE you use in simply gone/broken. Double check it in the relevant config file.

My DE is GNOME 3. I double checked my keyboard shortcuts, and also went through gconf-editor. Still no success. Xmodmap seems useful. I just need to get rid of the 'Menu' key default behavior, and map it to my own preference. Doesn't seem like a big deal, but it worked perfectly before, so I just need it to stay that way..

xmodmap now only works per session. Gnome should have a way to edit the commands it runs at startup, right? If you use it, you'll need to add your xmodmap to that list of commands. For instance, I have
xmodmap -e "add Mod4 = Menu"
in my list of commands to run when I start my x server.
