Mencoder should do the trick. Look for some pointers here.

Mencoder, comes with the mplayer package. Something simple like this might work:

mencoder movie.mov -o movie.avi -oac copy -ovc lavc -lavcopts vcodec=mpeg4

The manpage has an extensive list of available options.
