Hello!
Since last update (at least a recent update…), activating "icons on desktop" in tweak-tools highlights the nautilus shortcut in gnome-shell. Thus, a click on the nautilus icon in the dash does not open a nautilus window anymore.
My system is up to date, using gnome-shell 3.10.3-1 with Adwaita.
Any idea ?

disabling icons on desktop is a work around… the gnome session properties trick does not work for me. Another work around is to use the dash icon with a middle click. If anybody has another idea ? (I'm not sure it's the same bug as the thread you linked, in my case i'm able to open nautilus, it's just a dash problem)

I've started noticing Nautilus acting very buggy since I last updated this past Sunday.
On my system Nautilus always shows that it's open, even though it's not. If I click on the Dash icon, it'll open a new window, but I cannot close it from the Dash or the top panel.
Cairo Dock is doing the same exact thing!
***CORRECTION****
If I try to open Nautilus from the Dash it's unresponsive, but It works fine from Cairo dock, though it still shows up on the dash when I close the application. ALso when I cycle throught the open applications with Alt+Tab, Nautilus shows up as an open app.

Same problem here. The only way that I can open nautilus from the dash is by: ctrl + left mouse click. This opens another instance but the "phantom" instance is still there.

I have the same problem, but I also see a icon for Cairo-Dock, which I'm running, in the dash next to the Nautilus one.
Which makes me believe dash has a bug showing applications with a Window-type which should be hidden.

Same with Cairo-Dock on my end. Unless it's a deamon, don't all applications have a window though?

Guess all gnome-shell users have the same issue.
