After a long search, I found a non-obvious solution to this problem.

You just need set dns-priority parameter to negative value (-1) in the ipv4 section of VPN profile

/etc/NetworkManager/system-connections/<VPN Profile>

...
[ipv4]
dns-search=
dns-priority=-1
method=auto
...
