Final solution: As usual, I am a dumb ass. My motherboard has only two SATA 3 ports, and they are taken by the HDD's.

Glad you have finally sorted it!
As frostschutz previously mentioned in an earlier post, connecting one of your HDD's to a slower 3Gb/s port and the SSD to a 6Gb/s port would be beneficial to take advantage of the SSD read/write speed.
