aur4: Can't put packages in a Git repo anymore?

I, like many others, have AUR packages in Git repos on GitHub.

The current repo (working copy) looks like this:

.git/
package1/
    PKGBUILD
    .SRCINFO
    blah.desktop
    ....
package2/
    PKGBUILD
    ....

or just

.git/
PKGBUILD
.SRCINFO
blah.desktop
....

Now that AUR is becoming Git based, each package has it's own .git directory. Which is a problem - AFAIK you can't have another .git inside a working directory - or can you? And should you?

So what's a good way to do this now? Is there any?

I don't know about github, but this is what the remote feature is for. You can configure several remote locations and push and pull from from. How about an example (link!) of a Github instance with a problem?

The directories contained cloned AUR4 packages, but because there's .git/ in them, they weren't added to the repo.

But if I remove the .git/ directories, I will can commit and all, but the information will be lost - will have to "git init", "git remote add origin"
etc when I clone it with the intention to update the packages.

You shouldn't store different things in the same repository. This way I will always get all your stuff if I clone your repository. Think about this differently: The only connection between those two folders is where you are going to upload them as well. Who is going to use this repo on Github? Is it just your backup?

So, the solution is one repo per package. If you don't like this, then you need a different solution, like one tree with the AUR repos and one tree with one repo and a script, that copies the files upon change and re-commits your last AUR commits.
