Open m64py, go to Settings->Plugins. Then select configure in the input section. Just click close. You will get:

Unhandled Python exception
Aborted

Thanks for taking the time to fix this. Now it does not crash indeed when you click the close button, change the controller number, change the mode or plugin option. However and this is gonna be a little more difficult to reproduce, it does crash if I select my joystick in the Device option and then click on the close button.
I have a ps2 controller connected through a ps2tousb adapter.
My controller works fine and I can assign the ps2 controller buttons in the Mupen64Plus SDL Input plugin window. I also tested the controller with the sdl-jstest-git aur package.
The Device selection reads: joystick 0 (b'USB GAMEPAD ')
