I just upgraded Polkit, and received a couple warning about file permissions differing
warning: directory permissions differ on /etc/polkit-1/rules.d/
filesystem: 700 package: 750
warning: directory permissions differ on /usr/share/polkit-1/rules.d/
filesystem: 700 package: 750
I just want to make sure it's a problem on my side. If it's on my side I should just change those file permissions to 750?

Permissions will be fixed with release 4 so no action should be needed apart from upgrading to release 4 when it becomes available.

Just upgraded to 4, and I'm still receiving the same warning.

Should have been clearer you will get the warning when you upgrade from 2 to 3 and again from 3 to 4 but with release 4 the on disk permissions should be changed so there should be no more subsequent warnings and no need for manual intervention.

the same thing happen.
But file permissions on disk are correct. So... Why these warnings are displayed?

Read loqs replies. You get the warnings because the permissions changed. Afterwards, the install script changes the permissions on the filesystem to match the new permissions in the package.

My question is which is the correct one: the filesystem or the package? In my case, the filesystem remained 750 after the update finished.

As far as I can tell, everything is fine and you shouldn't change the permission "750" is correct
