Use xev to see, what kind of event that button creates in X.org and change the setting in Gnome, if necessary.
Fn keys have the nasty habit of not working, not working all the time or suddenly altering their working status during kernel updates.

I had a similar bug with Xorg and gnome, the touchpad button (fn+f4 in my case) did not work. I tried to exchange xf86-input-synaptics package with the xf86-input-libinput package (an alternative touchpad driver),
after a quick reboot (restart gnome session) the touchpad button (fn + f4) worked as intended when I logged into gnome.
Found this on the wiki: “libinput originates from weston, the Wayland reference compositor.”, so you might want to try libinput if you installed the xf86-input-synaptics package.
