Virtualbox VM's aren't displayed correctly.

Hello. This have started to happen recently, and it's really annoying.

Since I can't really describe what it's happening, I recorded a video. (If the music is annoying, then it's fulfilling its purpose.)

Launching virtualbox from a terminal doesn't give me any relevant output, and this only happens with virtualbox and a Windows VM. I've tried both with and without the guest additions, but it doesn't change anything. Trying to configure the VM resolution both from outside the VM and inside doesn't work.

Any idea?

It looks like you are using i3. The same thing started happening to me after some 5.x update. At first I found that you could pause the VM, fullscreen the instance, then resume to get the window to display properly. However, the window would often randomly resize itself like you have shown.

Since doing the above very often was non-ideal I ended up disabling "Auto-resize Guest Display" and forcing the window to open as floating. The problem not longer manifests itself as shown.

for_window [class="VirtualBox"] floating enable

I also open my VMs using i3 modes and shortcuts, so the VM will open directly in floating mode and all is well.

This starting happening to me after upgrading to 5.1.* Downgrading to 5.0.* is a temporary fix

This has been happening to me after upgrading to virtualbox 5.1. Switching to full screen mode using host+f and then switching back kind of works until the window is resized again.
