Graphics issue in GNOME. Randomly appearing rectangle on screen.

Hi,

I have some kind of problem, as you can see here:

It's rectangle on the screen with different color/brightness than rest of the screen.
The rectangle appears randomly on the screen from time to time.
As you can see, I can capture it with screenshot, so it's not a monitor hardware issue. Also I confirmed it with second monitor.
I recognized that if I go to the overview, and then go back to desktop the rectangle for very short time is not visible, but it reappears in place where it was before.
I use HDMI and/or DVI output to connect my displays.

My hardware:

CPU: Intel i5-6500
iGPU: Intel HD Graphics 530 (this is my only gpu)
MOBO: MSI B150M Mortar
RAM: Corsair Vengeance LPX DDR4 2x8GB // 2133MHz // CL13
PSU:  EVGA SuperNOVA G2 80 Plus Gold 550

Any ideas? I don't know what to do with that thing. It seems to be GNOME issue, but to be honest I don't really have idea.
