Gnome Wayland - application key shortcuts not working

With Gnome Wayland some applications are not receiving any CTRL+* keyboard shortcuts. For example Terminator receives no shortcuts at all and keepassx2 doesn't even receive the ALT to open up the menu. Worst of all is Keepass2 (with mono), it doesn't even receive the plain alphabet keys except for the 'Q' key, it receives all others however (symbols, punctuation, space etc).

On the other hand, chromium does receive everything.

What is causing this issue and how to fix it?

This must definitely be a configuration issue, because in my laptop with the same gnome/arch versions the shortcuts are working, even keepass in mono works well.

does your laptop have an nvidia chip? did you verify it's a wayland session there? (loginctl session-status)

It has an Intel chip using the intel driver and yes it is wayland.

=> create a new user on the misbehaving system, check whether the problem applies on a vanilla login.
