Risk of Rain with Steam Controller Not Working

I cannot get risk of rain to accept input from a steam controller (or an xbox controller for that matter). I finally got Risk of Rain to launch properly and when launching the game from big picture mode, Steam does not seem to be pulling my controller settings into Risk of Rain properly. The only key I can get Risk of Rain to accept is the start button. I have enabled the controller support in the settings menu. Both the Steam controller as well as my xbox controller work in other games (such as Rocket League). What can I do to get the controller working correctly in Risk of Rain?
