This morning I ran pacman -Qu on a copy of the databases to see the available upgrades:
$ pacman -b /tmp/pacman -Qu
ding-libs 0.6.1-1 -> 0.6.1-2
ntp 4.2.8.p11-2 -> 4.2.8.p12-2
sqlite 3.25.1-1 -> 3.25.2-1
sqlite-tcl 3.25.1-1 -> 3.25.2-1
thunar 1.8.1.11.gf5147445-1 -> 1.8.2-1
However examining the sync database shows another upgrade- jfsutils - available:
$ pacman -b /tmp/pacman -Ss

I have updated the temporary sync database and re-run the commands with the same results
Why is there this apparent discrepancy?

Because there are two:
$ pacman -Ss jfsutils
core/jfsutils 1.1.15-5 (base)

OK - clearly you are right, but why two?
And why are they not the same?
And why is the 'extra' package not included in the pacman -Qu output?

The top repo package takes priority. The package being in two repos is a mistake...
