I don't remember when it started happening from quite some time it is happening
I use the fish shell and it has great auto-complete features.
But sometimes when I try to auto-complete (using tab), this weird message gets printed to the screen.
Am I doing something wrong?
Does anyone know why this happens?

That's a pretty sad fix. They say their version checking was a bit naive (because it assumed the command would only return numeric values), and the "fix" is to silence any errors from the check. It will still fail and quite possibly follow the wrong branch in the conditional.
EDIT: It will definitely follow the wrong branch in the conditional as it's newer versions of systemd that seem to cause the issue that is brushed under the rug. The result is that the test for whether systemd's version is greater than some value will never pass with the newest versions of systemd which *should* pass that conditional check.
