Controller detected by calibration tools but not working in games

I am trying to use my joy-cons as a controller.
I used the package joycon-git from the aur, I succeeded to connect them, and https://html5gamepad.com/ and KDE's joystick settings detect it (it is /dev/input/js2 )
I tried to launch Stardew Valley (GOG version) but it doesn't seem to detect the controller.
My guess is it's trying to use another controller which actually doesn't exist (it does exist (it's the separate joycon) but is not functional, like /dev/input/js0 for example)
Is there any way to force a program to use a certain controller? Or is it related to something else?

Probably slightly off-topic, but I have hundreds of hours in Stardew and I'm telling you it won't be long before you discover that you need to use kb/m anyway.
