I am no longer able to switch between virtual consoles by typing Crtl-alt-Fn or alt-Fn.
I'm not sure when this happened but I think its relatively recent.
The only steps I've taken is to comment out the NAutoVTs=6 line in /etc/system.d/logind.conf and a subsequent reboot.
Any comments or pointers in the right direction would be appreciated.

Well comment that in again.
The setting defines the amount of virtual terminals to be startet by default. O.o
Edit: According to the man page it should still default to 6 when not set i.e. commented out.
What's the status of your agetty@.service?

Thanks for pointing me in the right direction:
I did re-comment the NAutoVTs=6 line and "played" with the getty services.
systemctl list-unit-files | grep getty shows the following:
console-getty.service disabled
container-getty@.service static
getty@.service enabled
serial-getty@.service disabled
getty-pre.target static
getty.target static
All seems to be working now!
