Can you clarify or confirm , you have a dual boot of Windows and Arch on the same disk and you ran some Windows updates and it messed up boot entry. if thats the case i heard it before , its because Windows has little or no concern for any other OS that might reside on the same disk.
One thing you might try to see if its just the boot thats the issue and not the main Arch install would be to put rEFInd http://www.rodsbooks.com/refind/index.html onto a usb stick and boot the stick. I've tested rEFInd on Slackware and Windows and it worked on both to boot them up.
