I have checked the wiki and I am unable to find any mention of this in the manual.

Which letter is in capitals, the y or the n?

Which means it's the recommended default choice. This basically boils down to how the packagers handle these kind of packaging changes. If done correctly and the replacement is intentional, pacman will suggest an uppercase Y assuming an actual intention behind the packaging change that is safe to accept.
