If I used yay to get a package from aur and git fetch the source code from github after that I waited for sometime and source code in github has been updated but aur hasn't.
does yay update the package or ignore it?

That depends on whether the package is a VCS package or not. Does the package name end with "-git"? If it does, then it can be rebuilt at anytime to get the lasted code from git, the PKGBUILD would not need to be updated in the AUR.

You can make yay track changes to -git packages:
When you install a -git package it'll store the commit hash at which the package was built and installed.
Now when there is a new commit and you run
yay -Syu --devel
It will recognize it and rebuild the package.
You can also make this the default option with
yay --save --devel
After that you can continue to just run
yay
It'll catch any updates. Also the git ones...
