Gnome Desktop Application Duplication

I have a weird problem when I go to search for applications in Gnome (GNOME Shell 42.3.1). Applications seem to be duplicated (see image below). When I update an application, I see a warning

could not get file information for "usr/share/applications/*application*.desktop"

. They are also duplicated in the "Show Applications" view. Any ideas on what I might have done wrong? This happened a while ago, so not many applications trigger this warning anymore. A vaguely recall messing around (maybe copying) with the files in the

/usr/share/applications

directory, but I know I would have made sure not to delete files there. I would imagine that an issue with copying or moving files would cause an issue more like missing applications, not duplicated, but I've never seen anything like this.

/usr/local/share/applications

is almost empty, only holding a

mimeinfo.cache

, and my

~/.local/share/applications

does not contain anything that should interfere with all the other applications installed on my system (mostly it has some stuff wine put in there).
