3 drives no longer detected after system update

A few days ago, I ran system updates, and ever since, my ZFS pool has been down because 3 of the 4 drives in it aren't detected by the kernel. These 4 drives are all the exact same model and advertised capacities, all purchased at the same time, even their serials exhibit this. They are all connected to the same controller card. They are ALL detected by BIOS/UEFI. They're all detected by live environments from other distros. I'll be trying the latest Arch boot medium while I wait for a reply. Because of my troubleshooting so far, I can confidently say several things:

  1. This is NOT a hardware issue. All the hardware is working. Power supply, PCI bus, controller, SATA cables, drives, etc.

  2. This is not a BIOS/UEFI issue. The firmware and other distros are correctly detecting the drives.

  3. The Linux kernel is not missing a module for the controller. It is listed by lspci

  4. The kernel is not missing a module for the drives. One of them and it's partitions are still being detected and enumerated under /dev/disk/by-id/.

  5. Whatever changed, it's affecting core/linux-lts too, as that kernel exhibits the exact same problem set.

  6. This is not an issue with OpenZFS itself. It is installed, and working without internal errors. It's just what alerted me to the problem.

I'm not catching anything in dmesg that sheds any light on what's happening, but maybe someone else will.

I don't know it that the right way, but I would do....

Can you activate in UEFI/BIOS the hotplug feature for that drives?
If yes, you can do that, disconnect the SATA cable of the drives and start archlinux.
Then you can analyze what you get for messages, when you connect a SATA cable to a drive.

#Open a several shell/terminals and use:
$ journalctl -f
$ udevadm monitor
$ dmesg -w
#you can also check if the drives are listed:
$ lsblk
$ gsmartcontrol

Have you mounted the drives with fstab with /dev/sdbX ? If yes, thy to use the UUID, it the drive names are shifted (use blkid, to get the UUID).


What is that for a controller card? Do you mean a PCIe card? Have you check if there are AUR packages with firmware for it?

You can also try to check if only the kernel 6.7.8-arch1-1 has that issue by installing an older kernel from archive,
https://archive.archlinux.org/packages/l/linux/, with installing with pacman -U PACKETNAME

Thank you for the reply! You've given me something else I can try. For hotplug, I'll have to see if I can get into an option rom or something on the PCIe controller card. I'll also see if I can downgrade my kernel using the archive. I was not aware that existed. Thank you.

There is no firmware needed for the card, and even if it did, I'd have it already, as this pool was working perfectly before that software update, and I use yay to do those, so it keeps my AUR packages updated too. Besides, as I stated originally, the card IS working. One of the 4 drives in that pool IS on-line. I just need to get the other 3 online too, and my ZFS pool will be running again.

As I've mentioned, these drives aren't even detected by the kernel, so they won't have nodes in /dev at all. Under disk/by-id, disk/by-uuid, raw block devs as an sdXY, or any other /dev node. They are effectively non-existant until the problem I described is fixed. Further, because these are members of a ZFS pool, I CANNOT mount them normally or using fstab, they can only be mounted by ZFS, ONCE I get the ROOT issue of them not even showing up in the kernel fixed.

As listed by lspci, the controller card:

And again, yes it is a PCIe card, and firmware is NOT required for it. That was one of the selling points of that particular card, as I recall; it's plug and boot. And it very much was. I just installed it, attached my drives, booted up, and there they were... until this system update.

Ok, so, I did not figure out yet how to get into my option rom for the controller card. But I did go ahead and downgrade to Linux 6.7.1 from 6.7.8. I didn't feel like doing an incremental back-step until I found a working kernel, so I just went to what I reasonably believed my latest successful kernel was. In order to do the downgrade, I also had to downgrade a couple ZFS packages to match, but it's working well, now. The pool is back on-line with all 4 drives.

Please read the Note, Warning and Tip block. It sound like that what you have described, with downgrade ect.

I got a similar issue last week at work with three machines also equipped with an ASM1166 extension card, multiple drives connected to the controller but only one recognized by the kernel after upgrading the system, whereas it worked fine before. No ZFS involved in my case.

At first I tried to tweak the kernel parameters related to ACPI and libata, hoping to get things working with the latest linux package, in vain.
Then I followed the exact same steps as you, tried the LTS, no luck, then downgraded to the kernel version installed before the upgrade: in my case I had version 6.7.4 in cache and it worked fine.

I needed to get the machines up an running quickly so I didn't investigate much further, I only checked recent commits in the kernel and it seems there have been some changes related to this controller in the libata driver, introduced in 6.7.7:  https://git.kernel.org/pub/scm/linux/ke … 49133db56e

I will try to isolate one of the machines later this week (so i can reboot it without hindering my collegues) and see if the breaking change has really been introduced in 6.7.7

This will break my ASM1064+JMB575 20-port card.
I reported this to them that the original "bug report" isn't one as this is rather caused by some rather free firmware support sata port-multipliers and asked to add at least a boot option so users like us which are affected by this faulty patch can disable it.
It should be completely reverted as the "fix" seem to cause more issues than it's supposed to solve - and it WILL break a lot of port-multiplier cards.
This somewhat smeels a lot like the recent amdgpu issue - or the usb audio issue ... all of these are caused because some people report something wrongly as bug - and then a wrong fix causes even more issues. Will I stuck with old kernels or required to build my own just because for a ONE line patch? Welcome to the party of Linux ...
I really should consider switching back to windows ...

As a follow-up to my previous message, I tested several versions of the linux package and confirmed that the latest working version is linux-6.7.6.arch1-2, that the problem appears in linux-6.7.7.arch1-1 (so, when the patches that force the number of ports were introduced) and that it has not been fixed in 6.7.8, 6.7.9 and 6.8.

@cryptearth: thank you for the additional info, is there a way to follow the progress on your report?

Although I know my way around on mailing lists I don't know my way around bug reporting kernel issues - so I just grabbed the e-mails I found at the two github merges and mailed them directly.
I got instructed to provide a log as proof - as for some reason the maintainers seem either not able to or unwilling to add 1 and 1 to get 2 on thier own.
So I took the journey of compiling a 6.8.0 from source - which took over 3 hours on my ryzen 5600 with all 12 threads fully loaded - just to reply them with the expected result: It breaks my HBA.
There was some mailing list as CC so they got all they need - as for how to track any progress on it? Dunno ...
But I got a reply that they thought about reverting it. Additional I requested if they want to keep it at least some override should be added.

Fun fact: I noted that these asm+jmb cards are a cheap alternative for hobbyists instead of full blown SAS HBAs - and all I got was a "no one cares".
Yea, ok - THAT's the kind of attitude why linux is such a meme: Someone reports some inconvenience noone else bothered for the past decade - a "fix" gets implemented without proper testing - and now when affected users reply that the "fix" causes even more issues they don't care.
Sure I could buy one of those sas hba - but aside from they cost multiple times as those cheap sata ones I need additional hardware like speicial cables or a backplane ... but hey, who am I that I dare to notice that this "solution" would cost me couple 100 bucks just because someone else filed a report for something not even worth to put all this effort into?

On windows it was easy: Some update caused quite some data loss on those storage spaces which caused quite a big tech-media coverage and it was "fixed" rather fast ... for some time now I think about reverting back to windows: all of my games will work again, no more issues with translation/emulation or anti cheat - and all I have to sacrifice is giving up ZFS for storage spaces (at least until Jorg Lundman gets a ready to use driver working).

Thought of giving something back to the community by reporting another report as false - and get stabbed in the back with the "don't care" knife. Thanks ... not.

So eventually it seems your report and efforts have not been in vain, they acknowledged the problem and the revert-patch seems to be on its way for a merge.

I updated the workstations this morning, got linux 6.8.4, rebooted and the disks were detected correctly.

@kd0bpv @cryptearth: from what I have seen on the git repositories, the patch has been merged in in 6.8.3 kernel, so you should be fine with this version too.
