"Input/Output error" and weird chrony.conf

Hi,
This is the second time, in the span of many months, that all of a sudden I get this error when trying to launch programs. 
I restarted my PC, and it wouldn't post, so I took out the cmos battery and let it reset. The first time this happened, I didn't think about it too much since something similar had happened to me on Windows many years ago. I checked that everything was in order and working, did a full clamav scan, and went on with my day.
This time after booting into my system, I noticed that the clock wouldn't sync up, and after some digging, I found "I/O error, dev sdb, sector 4433588488 op 0x0:(READ) flags 0x80700 phys_seg 31 prio class 3" in dmesg, and my chrony.conf was just:

After restoring it to its former version, I started digging even more.
I use vopono in tandem with nftables, so I printed the ruleset when a namespace was active to see what was going on, and I found out that the version of vopono that I was using would flush my ruleset and add its own rules, and when I would stop using it, it didn't restore my rules. I updated it, and now it doesn't mess my rules up, but I've been using it like this for probably a couple of months without realizing it.
Is there a way for me to check that everything is in order, or would it be more wise to just burn it all down and make a fresh installation?
