Hi,
I'm using GNOME. Ever since I run pacman -Syu a day ago or so I'm getting a notification on the Gnome GUI from 'Software' saying 'updates are out of date' and 'please check for available updates', and it's a bit annoying. I deactivated automatic updates and notifications, but still.
I suspect it's a conflict between packagekit and pacman. I don't care much for packagekit, since I using mostly pacman, so it'd be nice to just get rid of that notification.
I read somewhere that packagekit is not really good - should I just uninstall it, would that break GNOME somehow? Or is there any way to block that notification?

I highly recommend that you read up on Pacman and how to use it.
Pacman indicates that removing packagekit won't break gnome

I've tried searching the web for this problem and this is the only thing I've found, although OP decided to not investigate further.
So, I apologize for the shameless plug, but does anyone have any idea of what could cause this problem?
In my case I don't have packagekit installed, it's a month old Arch installation with very few things added on top of a basic Gnome desktop.
Funnily enough, I have two laptops where I installed Arch at the same time a month ago, the only difference being one was a UEFI installation and the other a BIOS installation. Apart from that they are basically identical but only one of them (the BIOS one) has this notification popping up every time I boot the system.
As I said, searching the web for the notification message didn't help. It seems like OP and me are the only ones affected in the world (joking but it's weird). It makes me think it is either a Gnome 48 problem or something specific to the legacy BIOS mode (if that is even possible), especially since the affected laptop has been running Arch for a few years on a UEFI installation before the new fresh installation which was done in BIOS mode because in UEFI it didn't boot and after a few tries I decided to give up.
However, the notification started appearing a few days after that, not sure when honestly, could be a couple weeks ago or even more.
I hope someone can help shed some light into this thing that is driving me crazy.

I also started getting this, pretty annoying. I don't have packagekit installed. Removing Gnome Software, let's see if it helps.

It helps, I removed it a couple days ago since I have been unable to find anything related to it except for this thread.
To be more precise I removed both gnone-software and flatpak (since I don't use it) and all packages related to them.

I've also been experiencing this bug with the errant "Updates are out of date" notification from gnome-software even though I have the app's preferences set to update manually and not check for automatic updates. I don't have packagekit installed, and I haven't found a built-in option to filter the notification.
On the plus side, this is an acknowledged bug on gnome's gitlab. It was reported as issue #2815 "Updates are out of date" notification doesn't respect the `allow-updates` setting"
A merge-request with a fix was applied about a month ago, and presumably will be included in the next version.
