I have two USB ports in the back of my laptop. Both are filled. Here is the output of `lsusb`:
Bus 004 Device 003: ID 0bc2:0503 Seagate RSS LLC
Bus 004 Device 001: ID 0000:0000
Bus 003 Device 001: ID 0000:0000
Bus 001 Device 003: ID 0458:0007 KYE Systems Corp. (Mouse Systems)
Bus 001 Device 001: ID 0000:0000
Bus 002 Device 001: ID 0000:0000
So, where are the other four ports? Inside? My imagination?

Probably onboard/part of the chipset and not connected to physical outputs.

So I could, theoretically, hook up four more USB ports to the motherboard, and have it work?

It's the usual case with desktop motherboards. Could be the same with yours.

MoBo's usually have 4-6 ports, but many laptop manufacturers think that 2 is enough

Uhmmm... EHCI kernel driver normaly "exports" 2 extra lowspeed usb ports per high-speed usb-ports if I recall correctly.
So it might be that you have just 2 ports and are seeing 2 + 2*2 = 6 ports in total.
This is the case in my box...
