I just switched to a new motherboard, reinstalled Arch, updated everything, and I'm seeing something quite strange. Almost every USB3 port, and both USB4 ports, are being seen as USB2. Specifically, they're showing as the generic "Linux Foundation 2.0 root hub". This is causing the devices connected to run at 2.0 speeds, so my USB hubs are all half-working right now. XHCI handoff is enabled in the UEFI. Motherboard is the Asus TUF GAMING X870-PLUS WIFI.
The main USB4 port I'm plugged into is on Bus 003, where I had all of my USB 3 equipment plugged in, just like my old motherboard (granted that old USB C port was only 10gig, not 40gig, presumably that's why it was working before). Bus 001 has my normal USB 3 hub, plugged into a USB 3 port, so it's even weirder to me that it's being detected as 2.0.

This is good to know, thank you for the info! I wasn't aware that's how they functioned, but it makes sense.
How did you measure their speeds?
I'm plugging a USB 3.0 drive and copying an ISO from it onto my desktop. My front panel USB 3 port is the only one at full speeds; it reads the ISO at 150MiBs, and when I plug into any of my rear IO or USB 3 docks, it reads the ISO at 36MiBs. This wasn't the case on my Win11 install before I wiped it for Arch; it was always transferring at USB 3 speeds, no matter which hub I plugged into. Also, I can see in Plasma KDE's Info Center -> USB Devices. When I click on my USB 3 devices when they're plugged into the front port, it says Speed - 5,000 Mbit/s, but it goes down to 480Mbit/s when I move it to the other ports. You can also see in the trees that the primary ports everything goes into shows USB 2 speeds. It looks exactly like the lsusb --tree --verbose printout you asked for, just in a graphical format, which has been super useful!

So it looks like based on what you were saying as well as this printout; The system can SEE all of the USB 3/USB 4 ports down at the bottom running at 20gbit/10gbit, but for some reason it's throwing all of my devices under the USB 2 "logical hub".

Looks like Bus 4 corresponds to Bus 3 but the hub on Port 1 failed to connect at SuperSpeed and only its High Speed part works.
So you are sure that this exact hub with this exact cable worked in this exact port on Windows?
What if you unplug the hub and connect something else in its place?
Please post dmesg log from this system.

It was working on Windows, yes, same exact setup for everything plugged in. But! I reinstalled Windows just to double check....and it was broken there too. I returned the motherboard and got a replacement (same model) and everything is working now!
