Problems with audio stream when encoding video files.

I've got problems when encoding video. Regardless whether I use mencoder or avidemux I always end up with the same problem:
When i start the encoded video file everything is fine, but when I try to seek forward or Backward the video the audio would go out of synchrone (It'd lag behind if I try to go forward or would be way ahead if I tried to seek backward...).
I've tried tweaking the mp3 encoding options, tried both mp3 and ogg Vorbis formats for the audio in the container... Tried different containers - avi, mkv and ogm and yet the problem is present and It is very annoying... Does anyone have a solution for this?

EDIT: I'm using h264 for video encoding since it offers the best quality/size ratio...
