Hello. I'm quite the noob and I get this when I do pacman -Syu!
checking package integrity...
(38/38) checking for file conflicts [####################################################################] 100%
error: could not prepare transaction
error: failed to commit transaction (conflicting files)
git: /usr/share/gitweb/test/Märchen exists in filesystem
Errors occurred, no packages were upgraded.
Any help is appreciated.

My solution was to delete the file then do the update.

Thanks, it seemed to work.

Okay, so now I get this instead, when doing pacman -Syu...

...then it just exits.

And just to make it worse, this just happened:
deniz@stalin:~$ sudo pacman-optimize

==> Making and MD5sum'ing the new db...

==> For full benefits of pacman-optimize, run 'sync' now.
deniz@stalin:~$ sync
deniz@stalin:~$ yaourt -Syyu

...and then it hangs.

I get the "failed to prepare transaction" error, too... Haven't found a solution yet.
with the --debug option, I got the following message:
debug: checkdeps: transaction would break 'gcc-fortran' dependency of 'python-numpy'after removing python-numpy (at the moment, I don't need it), pacman works as expected. As soon as the updates are installed, I'll try to reinstall numpy, but my internet connection is slow, so I/you have to wait some time.

It seems that the errors disappear once I remove python-scipy, python-numpy, lapack and blas.

python-numpy has not been update to reflect that gcc-fortan is now in gcc/gcc-libs. http://bugs.archlinux.org/task/9926

I'm getting a lot errors trying to update git, there was also an error with /usr/share/gitweb/test/Märchen but I removed that file, but I still have a lot of the other files, do I have to remove them manually?

This may be the only time you would be justified in using the force option in pacman.
