Sorry about the misinformation. I wasn't at my Linux box.
I haven't dug too deeply into LaTeX, but I assume you can put it in the document preamble. Document-->Settings-->LaTeX Preamble. Also, there's a preexisting LyX template (at least in 1.5.5): File-->New from Template-->apa.lyx

Check that /opt/texlive/bin is in your path. I had to add export PATH=$PATH:/opt/texlive/bin to my .bashrc and re-install texlive-most to get it working with lyx.

apa.cls is part of the package texlive-publishers (had the same problem, not sure how to search for a single file without installing all packages and then -Ql-ing them...)
