I think I installed the wrong ones from AUR as I got confused. I mean my fonts look fine and work, but this is obviously incorrect. I don't want to remove the wrong thing or upgrade the wrong thing, I'm sure it's a simple answer but I'd rather let an expert help

Go ahead and install freetype2 over freetype2-ubuntu. You shouldn't notice a difference.
The only difference between fontconfig-lcd and fontconfig is a config file that gets installed and enabled. The author says he'll update the package on wednesday (per his comments on the aur page as of today). So I would just wait till then, and install the new fontconfig-lcd when it's updated. It'll require the regular fontconfig package as a dependency, so everything should be OK.
