ctrl/x combination problem in Compiz

I've had compiz working fine in Gnome for a few days and just noticed that if I go into - for instance - /etc/rc.conf as root and make changes and try and ctrl/x to save, the combination does not work and all I can do is close from file/close without saving.
If I go back to Metacity, ctrl/x then y then enter works fine.
Any ideas what is causing that?
