This is extremely newbie, however:
I have a custom kernel compiled from ABS, now when there was a kernel26 upgrade, will my config and kernel be overwritten?

Depends on how you built the kernel. If you didn't change the package name etc, then there is a good chance that it will.
Edit: Which is the reason why naming your own kernel package something else than kernel26, and your kernel something else than 2.6.26-ARCH

Ye, my kernel is named 2.6.26-REQ...
I guess I will just have to recompile every time it updates ;P

If you named your kernel that it should be ok and your kernel won't be overwritten.

And your config (I guess you are talking about your .config file in your /usr/src/linux directory) file won't get overwritten unless you unpack new kernel sources into it (which you already know probably). You should however select the option of having a /proc/config.gz available for the running kernel, in kernel configuration menus.
