Well, I'm not sure how I did this, but about two weeks ago I managed to make it so that FireFox can't write my settings when run by a normal user, only when run as root.
Example of running FireFox under root (how it SHOULD look when I run firefox):

I was wondering where the firefox config file(s) is kept so that I can modify it to have the correct permissions again. Thanks as always for the help.

Firefox config stuff is saved in ~/.mozilla/firefox . There is a profile.ini and a folder(s) corresponding to different profiles with seemingly randomly generated names. You can run firefox with a new/different profile to test your theory via
firefox -ProfileManager I believe, before you possibly waste timing hunting down problems beyond the Profile.ini and the 'firefox' folder permissions.

I had the same problem and changing permissions on prefs.js in ~/.mozilla/firefox/<myprofile>/ fixed it.
