hey does anybody know what the warning:
Warning: The boot sector and map file are on different disks.
is referring to? is this because my linux partition is not on hda1?

What's the setup of your system?
i.e.: how many hard drives do you have, how are they partitioned, what partition is what (what partition is /boot, which one is /usr, do you just have one / partition, etc?).
This will help anyone here better understand and troubleshoot your issue...:-)

IMHO
I don't think it matters and that it only means that the disc you boot from is another disc than the one on which the map file is.
Personally I don't know why it "warns" you about it because I think it doesn't matter
