How do I do this?
I do have thunar installed.

I guess that's what I'm trying to get too. After I've downloaded a file in firefox, and I try to open the containing folder, it asks me what application to use. What do I need to do to set this to thunar?

Yeah:
/usr/bin/thunar big_smile

EDIT: Sorry, I read your question wrong.

Go to Edit > Preferences > Applications Tab

Under file, change the action to "Use other..." and direct it to /usr/bin/thunar
