Trying to mod minecraft requires me to open the .jar delete something and the add a few things should be as simple as open with archive manager click and drag ect but no matter how I set permissions the .jar opens read only and won't allow this I'm not savvy enough in terminal to do it manually.

What archive manager are you using?
EDIT: Check the file permissions on the minecraft jar itself.

I did try to edit the permission it still only opens read only for some reason.

I don't know how archive manager works, but I think listing the contents of .jar is not enough, you have to extract them, edit the files and zip them up again (.jar files are .zip archives)

Yea I thought of this to just not sure how to rezip it and get it to be recognized as a jar file afterwards

Zip it up using 'zip' and rename the extension using 'mv'.

He shouldn't have to to extract anything. I use GNOME3 and file-roller for all my modding needs. I haven't encountered this problem at all.

do you have zip installed?
i had the same problem then i installed it to recompress minecraft.jar and suddenly file roler was able to write on archive
(i find it quite logical it need something to compress the data so it can put it in the archive and since .jar is just a zip archive...)

A much easier way is to use the magic launcher: https://aur.archlinux.org/packages/magiclauncher/
It'll do everything for you automatically.
