So the title basically says it all but a picture says a thousand words:
I am using Openbox as my WM and trayer to display my tray icons. Up until a few weeks ago this worked perfectly but then this problem started happening. It appears to only happen for GTK2 apps since nm-applet displays properly below the tray. The command I use to start trayer in my ~/.config/openbox/autostart is:
trayer --edge top --align right --expand true --widthtype request --transparent true --alpha 255 --height 20 &
There doesn't appear to be any relevant topics/help anywhere on the internet, or at least I couldn't find any in the past three or so weeks. Could anyone help me figure out what the problem is?

(i'm far from expert) but isnt LXpanel assigned for this kind of things so some /etc/lxpanel/(default)/panels should be look at or ~/.config/lxpanel/LXDE/panels if you created your customization (as it is noted in manual). You should look up /etc/lxpanel/(default)/panels section
Plugin {type =tray}
dedicated for that.

I'm not using lxpanel. The only things I have on my desktop are conky and trayer.
